Not necessarily. If you manage a lot of website (including a lot of staging sites with similar domain names) and you come directly to the WP Toolkit (less time consuming). If you click on the three little dots, the associated website dropdown should expend (and no other) so once you click REMOVE...
On the confirmation popup when deleting a site from WP Toolkit, only the database name is mentioned. It would be great that the site name be also mentioned for further confirmation as there is no going back once deleting the site. Useful when you are dealing with a great amour of sites.

Been pulling my hair off for a few days as I was having the exact same problem on a new WP site (only difference is it wasn't created with WP Toolkit) but not with older sites on the same server.
Restarting the server solved the problem (how did I not think of that first!)
