Cloning to an empty domain and database is good solution. Make a backup before remove your site.
But, why? If your staging uses 510MB, after cloning it will use 510MB, I think.
You can use Calculate Size (Filemanager -> More -> Calculate Size) to find big files/folders.
Was the website on the main domain smaller than now, before Copy Data?
Does the site redirect to other URL? Did you change domain\URL of website when moving from a hosting to Plesk?
Did you move from Plesk to Plesk? From Wordpress Toolkit to Wordpress Toolkit?
What is error message displayed?
I think ,htaccess can't affect because you use nginx.
May be you have custom configs of Nginx web server (domain -> Hosting & Dns -> Apache & nginx Settings)

I created (via file manager) file and dir with emoji ❌ in name and it works in file manager and by URL.
Could you give more information? OS, version of Plesk and WP-toolkit, type of file system, etc.
You can set Security Measures for selected (or all) installed Wordpress-sites using Security button, but new sites will be installed with default settings.
You can automatically install WordPress on the first domain of a subscription when it is created. You can choose between installing WordPress only or WordPress with a predefined set of plugins and themes.
