Watchdog reports crashes but how do I analyze the logs?

Watchdog is often reporting that one of our services is down and has been restarted.
We have got an idea of the website that is responsible for this, so we have limited connections and bandwith.
But still (less than before though) we recieve those messages.
Before the errors, the website was a Flash website, now it's a PivotX based website (MySQL database, PHP).
I can imagine that it now uses more resources than before, but how can I find out what's the reason for the crashes?
Is it because of hardware limitations (CPU, memory for example), or because of a conflict between a website (PHP-requests) and the server (Apache, MySQL)?

Your help is welcome.
