I found the issue, it was unrelated to WHMCS, it was a session IDLE timeout setting on Plesk, all you have to do is enable multiple IP's.

I am also having this issue. It doesn't work for Windows Plesk the WHMCS module auto login for plesk

Hi Peter, Thanks for the reply, is there any way to avoid this? When the restore was taking place it seemed like all the sites on the server were pointing to the login or default index.html screen like the apache config or Nginx config were broken. I had to rebuild the web using Plesk repair...
