ok, that might be it regarding timeout settings, paste this inside "apache & Nginx settings": Additional directives for HTTP, <IfModule mod_fcgid.c> FcgidIOTimeout 300 </IfModule> also raise the value in php settings of max execution time to 320

which errors? did you check ram issue with 'dmesg'? did you disabled swap?

I think you have a few things mixed out... do you mean that you try this from WordPress toolkit? and not from wordpress itself? according to this: WordPress plugin installation/update failed on Plesk server: An unexpected error occurred your php version is lower then 5.6... check it out

ok, go ahead and remove it from tools & settings > updates (under plesk section)

how did you disabled it? you probably have only stopped the service but NGINX still is the port 80 listener... you need plesk to change port 80 to apache. it should be done through: "Webserver Configurations Troubleshooter" or updates.
