Issue Adding new domain should not use template

We have setup to Plesk to use a virtual host template when setting up a new domain. This works but is disrupting adding a new domain from Git, where it is expected that initially an empty web space is generated (and the virtual host template is ignored) that will than be filled from the git repository.

I am afraid I don't completely understand. Can perhaps explain your issue in more details?
