After Running Upgrade, forwards all sites the Horde Login

After running the upgrade and having the system lockup, upon a reboot all websites now redirect to the Horde login page.

I was running 9.0.0 and Centos 5x and was trying to upgrade to 9.0.1, it still shows that no upgrades have finished.

Any Ideas?
