Custom Virtual Directory in Skeleton

I just upgraded from v7.5.6 to v7.6.1.
After creating my first domain post-upgrade I noticed there was a Virtual Directory named "test" that was automatically created. I have my own web app that I would also like a vdir created for when a new domain is created. How would I go about doing this? I have already placed my application's files in the /vhosts/.skel/0/httpdocs/ folder but when a new domain is created, my app just shows as a normal folder and I have to create a vdir for it.

I also have another simpler question. Is it possible to have the skeleton be used for subdomains as well as domains?
