vhost.conf root directory

After wasting 2 days i'm still not able to set custom root directory.
What I done so far:
created a vhost.conf file in /var/www/vhosts/system/<domain.tld>/conf and content of vhost.conf are same like http://kb.odin.com/en/5464
and after that this command:
/usr/local/psa/admin/sbin/httpdmng --reconfigure-domain <domain.tld>
but still when i visit <domain.tld>, it is pointing to /var/www/vhosts/default/htdocs
when i change directory location in /etc/httpd/conf/plesk.conf.d/server.conf then everything works fine but it is auto generated file so i can not rely on that.
my os is centOS 6, plesk 12 and php 5.6
