Resolved Website returning "File not found." message instead of serving index.php content

Basic Pleskian
After upgrading a Centos 7 VM to latest Plesk Obsidian,
a couple of websites started returning an nginx "File not found." message when browsing certain subdirectories
that should serve an "index.php" file (like mydomain.com/mysite/myfolder ).

error_log shows :
AH01071: Got error 'Primary script unknown\n'
at each web request.

When browsing
mydomain.com/mysite/myfolder/index.php (including index.php)
page is working OK

After some investigation, it looks like it has something to do with this .htaccess rule in the folder :
RewriteRule .? %{ENV:BASE}/index.php [L]
which was ok before, and for some reason is ignored now.

Domain configuration is set to FPM served by Apache / PHP 7.1 with Plesk standard settings..
I already tried a "plesk repair web" and checked domain permissions, tried to switch PHP versions etc..
Any help will be really appreciated :)
