After using PMM - ftp users have no privilages

I used PMM the other day to transfer everything from server A to server B, and all seemed to go ok. Until today when i was trying to edit a file on server A via ftp, logged in as the domain owner, but would not let me overwrite the file, delete it or anything like that.

I can chmod the file but with no effects, but cannot delete or edit

Any ideas why this is happening and what i can do to fix it? I host sites for paying customers so is a bit of a big issue to me.
