Question Manual Backup Plesk 12.5

My server had a disk failure and one raid unit must be changed.
I want to make a manual backup, have ssh and sftp access through a rescue partition.

Please advise me how to copy and more importantly which folders I should backup. Hope the raid process is a success but you never know...
