It happened after some updates, unfortunately I don't know how to reproduce it.

Therefore I'd suggest you contact Plesk Support Team. They will sort it out directly on your server and submit bug if necessary.

I solve this problem. Answer is:

package-cleanup --cleandupes

You can check duplicated packages: plesk sbin pum -c
