I received a similar message after updating from Plesk 11.0.x to Plesk 11.5.30 Micro Update #30. My hosts tweaked something yesterday, so the messages went away, but this morning, the error message is back. So my host has disabled automatic minor updates, so that Update #6 is still pending. The log file indicates an Exception.

You need to disable Atomic repo and rerun update. With any luck psa-kronolith will be updated to the correct version 4.0.4. If not (i.e., Atomic upped the package epoch for some reason), then you'll need to remove psa-kronolith first and then reinstall it via Parallels Installer (by just running the update).
