Plesk Restore Missing Directories

I restored one of my domains from a scheduled plesk backup and after the job was completed there was a message that restore was successful. I then noticed there was a few directories that were missing that were not restored. Luckily I had copies of these directories and was able to FTP the files back to the site. I then did another scheduled backup and noticed the same directories were not backed up. I checked the vhost directory and the directories were indeed present. How does Plesk backup determine which directories are backed up?
 
I thought this was the case so I deleted the whole domain and restored, and directories were still missing. The Plesk backup is just a zip file so I unziped the file and confirmed the the directories were not backed up.
 
The directories were not empty, they had files but for some reason were not backuped up. I am currently looking at some of my other domains to determine if this was a one time occurrence.
