Plesk / Virtuozzo Permissions Issue

I am fairly new to the Server / Virtual Server world. I recently moved a site from a vDeck server to a Plesk/Virtuozzo Server and I have having some real issues with permissions.

My site is a vbPortal / vBulletin site and has been around for quite some time, so I have very large amounts of content and members. One of the modules that I depend on is a Download module that runs from a folder in the root menu and allows members to upload files via a php script.

Since my move to this new server, I have not been able to get the permissions set properly to allow the script to access the folder. I have CHMOD to 777 and the owner and group is set to the same as the rest of the site.

Now, I thought I could work around this issue by assigning a new folder to the module, one that is in the public folder. This worked HOWEVER, I have been unsuccessful in moving the files from the old folder. I am denied permission even when logged in as "root". None of my programs will allow me to download or move the files. I have even tried to copy them via the Plesk CP and it will only copy the contents to the very root of the server.

For my site to function properly and for my files to be secure, i really need to run the script to the folder in the root. Can someone please help me figure out how the permissions need to be set to allow this?!?!
