Spam Assasin not scanning emails to aliases.

I have my main email account and then I have some aliases. I have noticed that incomming SPAM is getting out of control. I looked into why and then I discovered that Spam Assassin is only scanning emails that are coming in to the actual address, and not the ones coming in to the alias address. What can I do about this?
 
In addition, now I have discovered that we're having problems with all the email aliases and mail not being delivered at all. What can I check for to find on what's going on? Email being sent directly to the account works fine. Emails being addressed to aliases are being dropped somewhere.
