Issue Upgrading wordpress though plesk does not work for me

Hi. I have a new install of plesk 12.5 that i have migrated my sites over to and have moved my vhosts folder over to another mount using the transvhosts.pl script.

My problem is that when i upgrade wordpress sites using the plesk wordpress dashboard page it says it has updated the installation / plugins to the new version but when I login to the actual wordpress CMS it still shows as the old version.

I was thinking something might be blocking it?
I do have mod_security and fail to ban on (the plesk-apache-badbot jail is not activated as it hangs.)

I have used the synchronize button but this did not help. Please can anyone suggest what I should do to make this work? I have about 100 wordpress installed that have out of date plugins The Joy!

I tried upgrading a second wordpress sites core and it worked.
So im not sure why there is problems on the first site? I had to update that one manually in the end.
