2 websites on my windows server where hacked. Index.html was replaced.
Also some maps where deleted from that site. Logfiles didn't show a thing.

Someone an idea (besides using a Linux server i.s.o. windows ?) how to stop this, or find how it was done ?

Sites are completely different.
 
Its most likely a defacement attempt that was successful.

I would very strongly encourage you to run a COMPLETE virus/worm/spyware/trojan scan on your system - atleast twice using two different A/V vendors. You have no idea how much **** ends up on your server.
