I thought the same, but since I don't have the problems on a clean webserver installation without plesk, I thought that there is maybe a conflict. I just upgraded the vServer to 6GB RAM and 4 cores. Can a moderator please move this thread to the correct section?

Thanks again for your help! :) I think I found the solution of my problem :) I have to rename the existing certificate and re-create it, just tried it and it worked with one subdomain, I have to wait for lets encrypt to check the other too, but it should work :) It can be so easy..

Now I have to wait 7 days because of lets encrypt :|
