backup manager problem with ftp server

Hi,
I tried to use backup manager and it work and save backup of both server configuration and content on the server repository but when I try the same on another FTP it only backup the server configuration. backup size is 106kb !! while my system is 20GB

I sue this panel on Godaddy.com for a windows 2008 virtual server plan

Please advice how to make backup for the server content
