In the plesk control panel I see 3 copies of each application... I was able to delete all of the ones not in use however if a customer has it in use I cannot delete the dupes.

Mysql shows only 3 apps:

I can suggest you try to enable sql logging and then investigate this sql log for found suspicious select when you open this page with applications. I hope it will help you to find a reason of this very strange behaviour.
 
This has happend to a few of my customers as well on their plesk 9.x server. Is it possible your developers have seen this before? Can you please ask?
 
I have asked but nobody didn't see it before. It is require to deep database and sql selects investigation. You can contact support team if you can't do it by yourself.
