I have a problem with the files thar are modified for my cms, this files arent displayed in filezilla, but if i connect with winscp yes.

With which method do you connect through FileZilla and with which method through WinSCP? Could it be possible that you are using FTP/FTPS through Filezille, but SFTP through WinSCP? What are the ownerships of the files in question?
Yes, is like you say, in filezilla via ftp and in winscp for sftp with root user.
But i can access with root via filezilla, i need access with other user that dont have sftp permision.

That shows you what persmissions and owners the files and directories have, but it does not tell you whether the permissions and owner settings are correct.
But other files with the same permisions are showed in filezilla. I activate permisions for this user to conect via sftp and can show de files, but the problem is that this permisions can show previos folders that shouldnt view.
My server is a Centos 6.5

Maybe you need to "reload" the file list in Filezilla (right click -> reload)? The server will not send you different directory data compared to another software if ownerships and permissions are the same.
