Git and WordPress Toolkit conflict?

Hey guys,

If I use the Git deployment functionality on Plesk, won't it overwrite all the security changes applied by WordPress Toolkit? Would I need to re-run those each time I pull from Git?

I believe that if Git deployment violates, for example, the permissions that WordPress Toolkit Security Scan considers safe, then a new Security scan and correction will be necessary.
