Is there someone who can give me some pointers about what Usergroups and permissions should be set on various directories without breaking Plesk?

Well. That depends on the directory you are willing to change permissions.
The best solution for permissions repairing is reconfigurator utility, I think. At least it won`t break Plesk to pieces.
