NEED HELP!! Server Migration from 9.5.4

If I use the backup manager and use "Server configuration and content" I should have everything needed to put on the new server, right?

With the mail server, do I need to stop the service and then do my backup? If so, how do I get the new emails?

How do I even download the backup file to my local machine? The last time I attempted this it saved to the server and crashed it due to disk space restrictions.

I am sure I will have more questions, but for now this is it.
