Preventing permissions issues

I developed a site locally on my machine, then uploaded it to the server. When I uploaded it, it seems there were some permissions issues. The server admin corrected the permissions, but I was wondering if there was some way to do this ahead of time as opposed to waiting until the files are uploaded?

I've used two methods and both have resulted in the permissions issue.

The first time, I developed the site on my Linux server (using Cpanel). I zipped the files within Cpanel, downloaded the files, then used the File Manager of the Plesk server to upload and extract the files.

The second time, I developed the site locally, zipped the files and uploaded to the Plesk server using the File Manager.
 
Why you do not use uploading by FTP? On domain subscription you will have ftp account which will provide you all necessary permissions for correct site uploading.
