Question about Quota: does it include mailboxes?

just wonder if the quota per user really include all the mailboxes. Mails are stored under /var/qmail/mailnames , popuser is the file owner. How does plesk manage and check the quota?

You can configure what is included in the quota check yourself. Go to Server -> Server Preferences, these settings are at the bottom of that page.

The website quotas are handled using OS quotas. The mail quotas are done simply by checking the size of the domain mail directory nightly. This is found in the following post:
