Wordpress Sync Issues

After the last MU of 12.5.30 (#14) I'm having an issue with my Wordpress Management. When I try to have it update themes or plugins it appears to run into an error each time. For example, when I tried to get rid of the native WordPress themes (2011-2015) I got a long list of errors like shown below:

The WordPress themes were removed with errors:

• Installation "CLUBcast": The specified theme ID 'twentyeleven_2.2' is invalid. Please enter a correct one.
• Installation "Law Office of Barbara Baldo": The specified theme ID 'twentyeleven_2.2' is invalid. Please enter a correct one.

What is strange is that it DID delete those themes. Previous to this, when I tried to update a Theme across all 13 installations it gave a similar error but did NOT update the theme on all sites.

Previous to this, all functions of the WordPress Manager were working fine.

Make sure that all domains have the same and updated WP version.

What do you mean? That they're all on the latest WordPress? I've already logged into each site individually and they're all updated.
