I have 2 server with CENTOS 7 and PLESK 12. In 1 server yum repository atomic is enabled, in the other is disabled. It should be enabled?

By default atomic repo is not enabled on default Plesk installation. You can enable or disable this repo as you want.

If the repo can create conflict with the update of CENTOS 7 and PLESK when I run yum update.

A lot of Plesk administrators uses Atomic repo... Atomic is very old partner of Parallels... Atomic repo is mentioned in official Plesk documentation...
