httpd.include not being created

I had a server crash and had to do a restore. Well now if I add subdomains - it's not updating the httpd.include file for one domain and is making a httpd.include.new file. Well the problem is that the httpd.include.new only contains like 5 subdomains and not the 50+ sub domains I have. So to make it work - I have to manually update the httpd.include file.

Any ideas on how to fix this issue?
