Issue Let's Encrypt not making certificate for main domain only making for webmail

Hi,

I have migrated domains from other server using Migrator tool. The New domain I added for that its making SSL certificate perfectly fine but for migrated domains its not making Certificate for domain name like domain.com but only making for webmail.domain.com. see screenshot



With this webmail is secured, but not the main domain how to fix this?

This is how its showing for non migrated domain which I added manually.

Showing for Main, www. webmail and POP/IMAP etc also
