Protecting directories overwrites config

We are having some real problems here. We have some custom file in /var/www/vhosts/domainname/conf/*

However, each time we add/change a protected directory using the Plesk control panel, Plesk would appear to reset the file in directory back to default values. Consequently, some of our scripts fail.

Is this normal Plesk behaviour - why would it reset the values in this directory?
