Then can you explain what do you mean while talking about separate files? Do you see it in UI for subscription tab Websites&Domains -> Backup Manager? May be do you can to attach a screenshot which illustrates the issue?
Unfortunately some problems with your forum, I did not upload the screenshots had to put them on my site.
Describe the problem in detail...
PRODUCT, VERSION, MICROUPDATE, OPERATING SYSTEM, ARCHITECTURE
PLESK 11.5.30 Update #1 (with Jul 1, 2013 update), Ubuntu 12.04.2 LTS х64, clean installation
PROBLEM DESCRIPTION
When I create a backup of the server, it creates a separate backup copies (separate files, not server backup) of each client in each subscription.
STEPS TO REPRODUCE
1.1) Go to the (Server Management -> Tools & Settings-> Backup Manager), make sure that there are empty (

1.2) Go to any subscription (Subscriptions -> anydomain -> Backup Manager) and make sure that there is empty (
http://johncms.com/1_2.jpg)
1.3) Go back to the Server Management -> Tools & Settings-> Backup Manager and start the backup process (
http://johncms.com/1_3.jpg)
Wait for the end of the backup process and repeat step 1 and 2.
2.1) Server Management -> Tools & Settings-> Backup Manager, we see that we have a backup created by us. This is correct (
http://johncms.com/2_1.jpg)
2.2) Subscriptions -> anydomain -> Backup Manager, We see that here too there is a backup copy, which we don't need, because we made a backup of the entire server. This is wrong (

ACTUAL RESULT
When backing up the server, creates unnecessary backups files in each subscription.
EXPECTED RESULT
When you create a backup of the server must not create separate backups files for each subscription
