Spam Assassin

I use Spam Assassin with Mail Enable Enterprise. I use the webmail that comes with Mail Enable instead of Horde. Whenever I open web mail. There will Spam in the inbox. However, If I pop mail from the server, the Spam is removed by Spam Assassin.

How do I get Spam Assassin to check for spam prior to it being put into the mail box?
