I wonder how that can be possible. The server has almost 1tb of space.

Yes, it is not configured correctly.
I am not familiar with the overlay file system type. Just recently came across this in the ELevate project, but don't really get why this would be needed on a normally operating machine.
From the screenshot to me it looks like all important stuff is queezed into that extra file system while there would be plenty of room on the real disk.

Honestly from the looks of it, you have a network file shared of a 1TB disk instead of it physically being attached to the server. While this is technically fine and you can have your site details hosted on there if you want, that doesn't have anything to do with the actual local file system itself which you only have 32 GB of.. What you can do is go through and clear up logs that is not needed any more, remove any huge files that isn't required (like memory dumps), remove older kernels if you have older kernels still, etc.
